A step-by-step guide to using the Ceres analysis suite.
Overview
The Ceres analysis tool provides a powerful and flexible data-mining interface, and tools to graphically display TF site
distributions and biases in selected promoter sequences. The analysis tool can select promoters/genes using a combination
of user-inputed accessions, selected TF sites and GO terms, and TF site chromatin environments. For simple queries, however,
it is faster to use the data mining tool rather than the analysis tool. For the purpose of this tutorial, we will use the
analysis to select all genes that are classified in the 'structural constituent of ribosome', 'mitochondrial ribosome', and 'cytosolic ribosome' GO terms,
and contain a Rap1 TF binding site in a nucleosome free region in the target promoters. We will then
use the histogram tool to plot the distribution of Rap1-like sites for the selected genes, and analyze the chromatin environment of selected binding sites.
